The rug in the cieling of the cuddy is pealing off. should i buy a new rug and put it up or could i paint it with the paint that you use for the cap of the boat, if so what is recommended.

Mine is doing the same thing, and I plan to replace it eventually. There's a reason for carpeting on the cabin top . . . it provides insulation that prevents condensation (sweating) on the inside of the cabin! Designer Carl Moesly, being a Florida native, knew that in places with high humidity like Florida, on a clear night with no wind, the surface of the cabin top will often drop below the dew point, so moisture in the air will condense on both sides of the cabin top unless you have some sort of insulation on the inside. If you plan to camp with the boat, I'd keep the carpeting. If you just paint it, you'll likely have problems with mildew.

Does it matter what type of rug and the thickness of it?

Let the carpetbagger field that. Nylon and thicker is better to a point. 1/2 " nap is fine.
