The problem with the water-on-deck in the 20' isn't related to where the scuppers are located, it's due to the deck being too low.
I had through-the-floor scuppers in my 20' and through the transom scuppers in my 18'. Both boats had wet feet syndrome prior to raising the floor. Either boat was fine just sitting in the slip by itself but as soon as humans were introduced into the equation, the water came right on in.
One thing you can try with those scuppers out the transom is the ping-pong ball type covers. Several companies make them (Rabud, etc) and while not perfect, they do help some.
Having had both styles of drain (scuppers), I would never change from the out-the-transom style in favor of those through the floor straight-down scuppers.
