IMO, I would have two separate thru hull pickup scoops each positioned with a seacock and easy access. Trying to run 4 different intake lines, outfall drains, wiring and switching valves will be a nightmare and lousy pressure as the end result
I would get a good combo live well/washdown pump like the "Shurflo Pro Baitmaster 4gpm" plumbed to a 2-way valve for the pitch wells and washdown operations. I would keep the intake line as short as possible thus maintaining good pressure. (approx $165)
For the main bait well, I would config a stand alone 800-1100 gph "Rule Bait Sentry"pump for the main bait tank. (approx $75)
BTW:
If you had just one pump and it breaks down, kiss off your live bait and the washdown all at once. Use a Hydra coil type washdown hose long enuff to act as a secondary intake line should your dedicated bait tank pump takes a dump, you can just uncoil it and throw it in the well to keep the bait fresh and or squirt your girlfriend off when she gets hot
