I don't ride a Harley, but...
you can lower the rear first-it will just increase your rake(make it more chopper-like, by throwing your front wheel out a little further, it will turn slower and slightly different). Then you can do the front, you may be able to slide the forks up in the triple clamps, effectively lowering your front end. Just be careful that at full suspension travel your front wheel/fender does not touch the bottom triple clamp. Usually you can raise the forks a little less than an inch...but check to make sure you have no contact.
