Will,

I would suggest you remove the liner again and grind/clean the underside a bit. Also grind the area where the liner makes contact with the transom. When you install the liner back in, fillet and glass from the inside all along the back.

When I did mine, I did not try to wrap the glass over the top of the notch. Bring the glass straight up both sides, and then fill in a little between the sandwich. I then used a router along a ledger board I screwed in the transom as a guide. The router milled the whole thing flat.
