Got in a little deeper tonight... Cut out aft boxes and got back the rotten plywood out. Slow and boring, but progress. The demo is the worst part.

When we raised the height to 25" a couple years ago we made a bandaid out of 1/4" plywood on the outer skin that has no chance off being taken off now. I'm thinking the best way to get rid of it is to cut it out completely. It'll be like a gigantic motor well, and glassing over it later will be a pita.
