what is the big difference between the two?

Both will absorb moisture!

You can also use some thickened gellcoat, but it wont sand as easy. The rule of thumb I have always heard is if your glass over the filler you can use the 'poly fair'. If you try to gellcoat over it, without any structure it will lift and crack. I usually use some cabosil'd resin for fillets and bedding.
