I think I used a 1/4" V grooved notched trowel when I did mine.I used two pieces of Marine Fir plywood glued together with thickened epoxy resin.There is no way in hell that it's ever coming apart.The wood will rot before the glue joint fails.

When you say glass the transom,did you mean the side of the wood that is going against the outer skin,or did you mean putting a layer of glass on the skin itself??
I put a layer of 1708 on the skin itself before I installed the transom,because I thought the original glass was a bit thin.
If you mean between the two pieces of plywood, I don't see any advantage by putting a layer of glass in between the two layers of plywood.I still have a few scap pieces of the transom that have been laying outside in my yard,and get used for all kinds projects from blocking my truck to being used for supporting a lolly column, and have been driven over by my tractor and they are still solid.
