Just fill the holes with epoxy and let them set up. Make sure there are no bubbles and level it the best you can with the surrounding surface makeing sure there are no "low" spots. After it sets up and cures-a couple of days- sand to the surrounding surface and apply finish coats-paint, gelcoat, etc.
